I deleted dead (SQL files were corrupted and I deleted them manually) instance names from HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Microsoft SQL Server, key InstalledInstances. Leave only alive instances. After this, I deleted HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Microsoft SQL Server\<dead instance name>.
I fixed this by deleting the GUID Key in “HKEY_LOCAL_MACHINE/SOFTWARE/MICROSOFT/MICROSOFT SQL SERVER/SHAREPOINT/SQLSERVERAGENT”. Be sure to backup your registry before you attempt this.
